We would like to re-fi our home which is a legal two but used as a three. Will this be a problem when we have the appraisal done? Has anyone in our situtation done this and, if so, what was your experience?

Yes, this will be an issue. You will most likely have to remove one of the stoves. It's possible that you may get away with calling it an accesory kitchen but lenders and appraisers have been cracking down on extra kitchens.
